The foreign ministry said no decision had been made on reports of Ishiba's January visit to Seoul.
At the same time, the two leaders said they had agreed to continue promoting shuttle diplomacy, so they did not rule out the possibility of coordination.
Earlier, Japan's Yomiuri Shimbun reported that Prime Minister Ishiba has begun coordination to visit South Korea in January next year and hold talks with President Yoon.
The newspaper also said that the timing of visiting Korea is likely to be in early January before the Japanese regular session of the National Assembly is called.
